Özet
İmmünoinformatik yaklaşımlar aracılığıyla in silico olarak geliştirilen yeni nesil aşılar geleneksel yöntemlere kıyasla zaman ve maliyet açısından avantaj sağlamaktadır. Bu aşılar modern biyoinformatik yöntemler ile hızla özelleştirilerek hem çeşitli patojenlere karşı etkili hem de spesifik bağışıklık yanıtları oluşturma potansiyeline sahiptir. Bu tez çalışması kapsamında Bacillus anthracis bakterisinin sebep olduğu zoonotik hastalık olan şarbona karşı multi epitop aşı (MEV) tasarlanmıştır. Çalışmada öncelikle antijenik PA, LF ve EF proteinlerinin dizileri elde edilerek bu dizilere ait T lenfosit epitopları tahmin edilmiştir. Elde edilen epitoplar antijenite, toksisite, alerjenite ve yarılanma ömrü gibi çeşitli karakterizasyon analizine tabi tutulmuştur. Yüksek antijenite ve stabilite gösteren epitoplar MEV yapısı için uygun bağlayıcılar ile immünojeniteyi arttırmak amacıyla N-terminaline 50S ribozomal protein adjuvanı, C-terminaline ise evrensel T hücre epitopu olan PADRE sekansı eklenerek oluşturulmuştur. Tasarlanan MEV yapısının üç boyutlu yapısı homoloji modelleme kullanılarak elde edilmiş, konak bağışıklık sistemi reseptörleri TLR-2 ve TLR-4 ile kompleks yapıları moleküler kenetleme ile modellenmiş ve son olarak komplekslerin yapısal stabilitesi moleküler dinamik simülasyonları aracılığıyla analiz edilmiştir. MEV yapısının immünolojik değerlendirilmesi in silico yöntemlerle gerçekleştirilerek aşı yapısının hem humoral hem hücresel bağışıklıkta etkili olduğu görülmüştür. Tüm bu veriler sonucunda tasarlanan MEV yapısı B. anthracis'e karşı güçlü ve uzun süreli immün yanıt oluşturma potansiyeline sahip bir aşı adayı olarak karşımıza çıkmaktadır.

Immunoinformatics approaches have enabled the development of new-generation vaccines through in silico methods, offering advantages over traditional methods in terms of time and cost. These vaccines can be rapidly customised using modern bioinformatics methods to be effective against various pathogens and have the potential to induce specific immune responses. Within the scope of this thesis, a multi-epitope vaccine (MEV) was designed against anthrax, a zoonotic disease caused by the bacterium Bacillus anthracis. In this study, the sequences of the antigenic PA, LF, and EF proteins were obtained, and T lymphocyte epitopes belonging to these sequences were predicted. The obtained epitopes were subjected to various characterisation analyses, including antigenicity, toxicity, allergenicity, and half-life. Epitopes showing high antigenicity and stability were selected for the MEV structure. To enhance immunogenicity, a 50S ribosomal protein adjuvant was added to the N-terminal region, and the universal T cell epitope sequence PADRE was incorporated into the C-terminal region. The three-dimensional structure of the designed MEV structure was obtained using homology modelling, its complex structures with host immune system receptors TLR-2 and TLR-4 were modelled using molecular docking, and finally, the structural stability of the complexes was analysed through molecular dynamics simulations. The immunological evaluation of the MEV structure was performed using in silico methods, and it was observed that the vaccine structure is effective in both humoral and cellular immunity. As a result of all these data, the designed MEV structure emerges as a vaccine candidate with the potential to induce a strong and long-lasting immune response against B. anthracis.
