Özet

Sentetik biyoloji, biyolojiyi mühendislik ilkeleriyle birleştirerek doğada bulunmayan yeni biyolojik fonksiyonlar oluşturmak ya da mevcut sistemleri daha verimli ve sürdürülebilir hale getirmeyi amaç edinir. Bu amaç doğrultusunda hızlı büyüyen ve genetik bilgi birikimi uzun yıllara dayanan Saccharomyces cerevisiae'yı bir üretim platformu olarak kullanmaktadır. V(D)J rekombinasyonu, lenfositlerde antijen reseptör çeşitliliğinin oluşturulmasını sağlayan, çift iplikli DNA kırıklarının oluşturulması ve bu kırıkların NHEJ yoluyla onarılmasına dayanan çok basamaklı bir süreçtir. Bu süreç, temel iki protein olan RAG1 ve RAG 2 proteinleri tarafından yürütülmektedir. Antikorlar geçmişten günümüze kadar birçok tedavi ve uygulamada yerini koruyan biyomoleküller olmuşlardır. Bu süreçle beraber geleneksel yöntemler geliştirilerek daha hızlı, verimli, kontrolü ve sürdürülebilir in vitro antikor üretim sistemleri geliştirilmiştir. Bu tez çalışması kapsamında memelilerde antikor çeşitliliğinden sorumlu RAG endonükleazların maya da sentetik biyoloji yaklaşımlarıyla inşası hedeflenmiştir. RAG1 ve RAG2 genleri, Saccharomyces cerevisiae, IMX581 suşunun genomuna CRISPR/Cas9 aracılı homolog rekombinasyon yöntemiyle, XI kromozomunun 5. lokusuna entegre edilmiştir. İnşa sürecinin doğruluğu, seçici besiyeri koşulları altında değerlendirilmiş ve elde edilen kolonilerden doğrulama PCR yapılmıştır. Sonuç olarak, bu çalışma memeli V(D)J rekombinasyonuna ait temel bileşenlerin maya modeli üzerinden incelenmesine ve sentetik biyoloji tabanlı antikor üretim sistemlerine yönelik altyapının oluşturulmasına katkı sağlamaktadır.

Synthetic biology aims to create novel biological functions that do not exist in nature or to make existing systems more efficient and sustainable by integrating biology with engineering principles. In line with this objective, Saccharomyces cerevisiae, which has a rapid growth rate and a long-established body of genetic knowledge, is widely used as a production platform. V(D)J recombination is a multistep process responsible for generating antigen receptor diversity in lymphocytes, based on the formation of double-strand DNA breaks and their repair through the non-homologous end joining (NHEJ) pathway. This process is carried out by two core proteins, RAG1 and RAG2. Antibodies have remained essential biomolecules in a wide range of therapeutic and applied fields from past to present. Along with this process, conventional methods have been further developed to establish faster, more efficient, controllable, and sustainable in vitro antibody production systems. Within the scope of this thesis, the construction of RAG endonucleases responsible for antibody diversity in mammals was aimed to be achieved in yeast using synthetic biology approaches. RAG1 and RAG2 genes were integrated into the genome of the Saccharomyces cerevisiae IMX581 strain at the 5th locus of chromosome XI using CRISPR/Cas9-mediated homologous recombination. The accuracy of the construction process was evaluated under selective medium conditions, and validation PCR was performed on the resulting colonies. In conclusion, this study contributes to the investigation of the core components of mammalian V(D)J recombination using a yeast model and to the establishment of infrastructure for synthetic biology–based antibody production systems.
