Self-fertility is an important characteristic that refers to a flowering plant forming seeds via selfpollination. This characteristic is under control of the multi-allelic S locus on chromosome 6 of sweet cherry (Prunus avium L.). The Self-fertility derived from the cultivar 'Stella' is reported to be based on a 4-bp deletion in the DNA sequence in the irradiation-derived S4' allele, unlike in the original S4 allele. Self-fertility DNA tests were reported form the 4-bp deletion. A new highthroughput DNA test could be developed using the Kompetitive Allele-Specific PCR (KASP) platform. Even with an improved new DNA test, overuse of the S4' allele carries the concern of genetic diversity loss that could lead to a bottleneck effect in breeding programs. New tools and information on tracking genetic diversity of sweet cherry breeding individuals across their chromosomes are available in the form of SNP arrays and value-added SNP array datasets. The objectives of this project were (1) to deliver a high-throughput DNA test for self-fertility in sweet cherry by converting a simple PCR-based marker to a KASP-based SNP marker; and (2) to describe the genetic background of the S4' allele and linked alleles of interest on chromosome 6 in 'Stella'-descended cultivars to limit or avoid inbreeding, by comparing“haplotype mosaics”vi of ancestry and embedded QTL alleles among prospective breeding parents. The Pav-S4-KASP assay was developed successfully and this DNA test do not require PCR products length analysis and scoring steps. Therefore, the Pav-S4-KASP self-fertility DNA test is a 'three-in-one' method. The research on characterizing S4' genetic background was conducted with pedigree analysis and haplotype mosaics concept. Identifying prospective self-fertile parents with ancestral background might help breeders to prevent inbreeding. The selection Sel-4 is a suitable parent ideotype instead of 'Stella'. Self-fertile parent ideotypes and cultivar ideotypes might help to increase genetic variability and help breeders to minimize and prevent in breeding. Although the research focused on chromosome 6, the approach could be applied to all chromosomes and to any allele of interest.
