Özet

Bu çalışma, ülkemizde ekonomik önemi giderek artan maviyemiş (Vaccinium spp.) bitkilerinde bulunan virüslerin "Yüksek Kapasiteli Dizileme (YKD) teknolojisi kullanılarak tüm genom düzeyinde belirlenmesi, moleküler karakterizasyonu ve yaygınlık durumunun ortaya konulması amacıyla yürütülmüştür. Çalışmanın temel hedefi, YKD analizleri ile Türkiye'de daha önce maviyemişlerde en yaygın virüs olarak bildirilen Ophiovirus vaccinii (blueberry mosaic associated virus (BlMaV))'nin tüm genom dizisinin elde edilmesinin yanı sıra yabani ve ticari maviyemiş bitkilerinde olası yeni virüs genomlarının tespit edilmesi, RT-PCR/PCR ve Sanger sekans analizleri ile doğrulanmasıdır. Bu kapsamda YKD analizleri sonucunda BlMaV'nin negatif polariteli ve üç segmentli (RNA1, RNA2, RNA3) toplam 11.467 nt uzunluğundaki tüm genomu elde edilmiş; beş Türk izolatına ait tüm genom dizileri GenBanka'sına kaydedilmiştir. Filogenetik analizler, Türkiye izolatlarının aynı grupta kümelendiğini ve en yüksek homolojiyi Japonya izolatları ile gösterdiğini ortaya koymuştur. Rekombinasyon analizleri özellikle RNA1 ve RNA3 bölgelerinde genetik karışım sinyalleri bulunduğunu, RNA2'nin ise daha korunmuş yapıda olduğunu göstermiştir. BlMaV'nin mevcut yaygınlık durumu ile diğer potansiyel virüslerin varlığını belirlemek için yapılan sürvey çalışmaları kapsamında Rize, İstanbul, Bursa, Kocaeli, Sakarya, Afyonkarahisar, Muğla, Antalya ve Kayseri illerinden toplanan 326 örneğin RT-PCR analizleri sonucunda Rize ve İstanbul'un yanı sıra ilk kez bu çalışma kapsamında Kayseri örneklerinde de BlMaV tespit edilmiştir. Ayrıca tohumdan yetiştirilen fidelerde BlMaV'nin saptanması, virüsün tohumla olası taşınmasına işaret etmekte olup, bu durum Ophiovirus cinsi için yeni bir bulgu niteliğindedir. YKD analizlerinde BlMaV'nin yanı sıra ülkemizde ilk kez Nepovirus myrtilli (blueberry leaf mottle virus (BlMoV)), Amalgavirus vaccinii (blueberry latent virus (BBLV)) ve Luteovirus cinsine ait blueberry virus L (BlVL) ile klasik PCR analizlerinde bir DNA virüsü olan Soymovirus maculavaccinii (blueberry red ringspot virus (BRRV)) tespit edilmiştir. Testlenen örneklerde virüslerin yaygınlık durumları incelendiğinde, 93 örnekte BBLV, 45 örnekte BlVL, 43 örnekte BlMaV, 8 örnekte BLMoV ve 5 örnekte BBRV tespit edilmiştir. Elde edilen sonuçlara göre ülkemizde BlMaV dışında dört yeni maviyemiş virüsü ilk kez bu çalışma kapsamında rapor edilmiş ve en yaygın virüsün BBLV olduğu belirlenmiştir. Bu virüslerden Sakarya, Rize ve İstanbul illerinde tespit edilen BLMoV'nin gerek EPPO A2 karantina listesinde yer alması, gerekse ABD ve Kanada dışında Türkiye'den ilk kez rapor edilmesi önemli bir bulgu olarak değerlendirilmiştir. YKD analizi ile tespit edilen tüm virüslerin tespit çalışmaları RT-PCR ve Sanger analizleriyle doğrulanmıştır. Sonuç olarak bu çalışma, Türkiye'de maviyemiş virüslerinin tüm genom düzeyinde incelendiği ilk kapsamlı araştırma olup, elde edilen verilerin sertifikasyon, karantina ve virüsten ari fidan üretim programlarına önemli katkılar sağlayacağı düşünülmektedir.

This study was conducted to determine the viruses infecting blueberry (Vaccinium spp.), whose economic importance has been steadily increasing in Türkiye, by using High-Throughput Sequencing (HTS) technology at the whole-genome level, and to investigate their molecular characterization and prevalence. The main objective of this study was not only to obtain the complete genome sequence of Ophiovirus vaccinii (blueberry mosaic associated virus, BlMaV), which has previously been reported as the most widespread virus infecting blueberries in Türkiye, through HTS analyses, but also to identify potential novel virus genomes in both wild and cultivated blueberry plants and to confirm these findings by RT-PCR/PCR and Sanger sequencing analyses. Within this scope, HTS analyses revealed the complete genome of BlMaV, which consists of three negative-sense RNA segments (RNA1, RNA2, and RNA3) with a total length of 11,467 nucleotides. Complete genome sequences of five Turkish isolates were obtained and deposited in GenBank. Phylogenetic analyses showed that the Turkish isolates clustered within the same clade and exhibited the highest similarity to Japanese isolates. Recombination analyses indicated the presence of genetic recombination signals particularly in the RNA1 and RNA3 regions, whereas RNA2 exhibited a more conserved structure. In order to determine the current prevalence of BlMaV and other potential viruses, a survey study was conducted using 326 blueberry samples collected from the provinces of Rize, İstanbul, Bursa, Kocaeli, Sakarya, Afyonkarahisar, Muğla, Antalya, and Kayseri. RT-PCR analyses revealed the presence of BlMaV not only in Rize and İstanbul but also for the first time in samples collected from Kayseri. Moreover, the detection of BlMaV in seedlings grown from seeds suggests the possibility of seed transmission, representing a novel finding for members of the genus Ophiovirus. In addition to BlMaV, HTS analyses first time identified Nepovirus myrtilli (blueberry leaf mottle virus, BlMoV), Amalgavirus vaccinii (blueberry latent virus, BBLV), and blueberry virus L (BlVL) belonging to the genus Luteovirus. Furthermore, a DNA virus, Soymovirus maculavaccinii (blueberry red ringspot virus, BRRV), was detected through conventional PCR analyses. Evaluation of the prevalence of these viruses in the tested samples revealed that 93 samples were positive for BBLV, 45 for BlVL, 43 for BlMaV, 8 for BlMoV, and 5 for BRRV. Based on these results, four new blueberry viruses in addition to BlMaV were reported for the first time in Türkiye and BBLV was identified as the most prevalent virus. Among these viruses, BlMoV, detected in Sakarya, Rize, and İstanbul provinces, represents a significant finding since it is listed on the EPPO A2 quarantine list and has previously been reported only from the USA and Canada so far. All viruses detected by HTS were further validated by RT-PCR and Sanger sequencing. In conclusion, this study represents the first comprehensive investigation of blueberry viruses at the whole-genome level in Türkiye, and the findings are expected to make important contributions to certification, quarantine programs, and the production of virus-free planting material.
