Longitudinal analysis of rumen microbiome information associated with methane emissions and feed conversion efficiency to identify its usefulness for beef breeding

Özet
Methane emissions and feed conversion efficiency are highly important environmental and economic aspects of beef cattle production systems. These traits are known to be affected by both rumen microbiome and host genetics. Here we performed longitudinal of rumen microbiome profiles analysis by using a metagenomic dataset in order to analyse the predictability of methane emissions or feed conversion efficiency using longitudinal rumen microbial gene abundances of beef cattle. Our data included microbial genes from rumen microbiome samples collected at 6 different timepoints; the first before the performance test, three timepoints associated with the performance test, one after the performance test period and one at slaughter. Microbial genes were observed to be highly correlated in early phases of performance test and abundances of microbial genes were observed to be altered in late phases. Results indicate that there is greater difference between animals than between timepoints, suggesting a large effect of host genetics on the microbiome profiles. Microbial genes identified in partial least squares analyses as important for prediction of feed conversion ratio (FCR) were found to be mostly associated with the carbohydrate metabolism pathway. Sets of microbial genes identified in previous works (Roehe et al., 2016; Lima et al., 2019) as associated to FCR and methane yield based on data collected at slaughter were used in PLS analyses to predict the same traits using data from each time point. Results show higher variance explained by the models when relative abundances obtained from samples collected at slaughter are used in comparison to other time points. Additionally, it is observed that the relative abundances of some microbial genes were significantly repeatable throughout timepoints, but most are not stable throughout time. Microbial genes with significant repeatability were identified to be associated to functions underlying both methane production and carbohydrate metabolisms.
