Özet
Giderek yaygınlaşan antibiyotik direnci, tedavilerin etkinliğini azaltarak bakteriyel enfeksiyon kaynaklı sağlık sorunlarını artırmaktadır. Bu sorunlara karşı yalnızca patojenlerde bulunan metabolik yolakların hedeflenmesi, konak toksisitesini azaltan seçici ilaç geliştirme açısından önemli strateji sunmaktadır. Bu bağlamda, izoprenoid biyosentezinde görev alan 2-C-metil-D-eritritol 4-fosfat (MEP) yolağı, memelilerde bulunmayıp Escherichia coli gibi bazı patojenlerde bulunan temel biyokimyasal mekanizmadır. Yolağın ikinci ve hız sınırlayıcı basamağındaki 1-deoksi-D-ksilüloz 5-fosfat redüktoizomeraz (DXR), metabolik akışın sürekliliğini sağlamakta ve yalnızca patojenlerde bulunması nedeniyle seçici hedef olarak tanımlanmaktadır. DXR gibi hedeflerin ilaç tasarımında değerlendirilmesi; kimlik, saflık ve homojenlik gibi niteliklerinin güvenilir biçimde ortaya konmasını gerektirmektedir. Bu niteliklerin değerlendirilmesinde fizikokimyasal analizler, potansiyel inhibitör etkileşimlerinin bilimsel temellere dayalı olarak incelenmesini mümkün kılmaktadır. Bu doğrultuda, EcDXR'ye yönelik kapsamlı fizikokimyasal karakterizasyon bu tez çalışmasında gerçekleştirilmiştir. E. coli ATCC 25922 suşuna ait dxr geni, optimize edilmiş ifade koşulları kullanılarak pLATE31 vektörüne önceki çalışmalarda klonlanmış ve C-terminalinde 6xHis etiketi taşıyan rekombinant EcDXR, E. coli BL21 (DE3) konak hücresinde üretilmiş; immobilize metal afinite kromatografisi ile %95 üzeri saflaştırıldıktan sonra bu tez kapsamında fizikokimyasal analizlerle karakterize edilmiştir. SDS-PAGE analizi sonucunda, EcDXR'ye karşılık gelen tek bant proteinin saf olarak üretildiğini doğrulamıştır. CE-SDS analizinde, indirgenmiş koşullarda yalnızca monomerik formun gözlemlenmesi yapısal homojenliği doğrulamıştır. SEC profili, proteinin monomerik formda bulunduğunu ve agregasyon ya da fragmentasyona sahip olmadığını göstermiştir. SEC analizindeki monomerik pik ile intakt kütle analizindeki 44,3 kDa'lık kütlenin örtüşmesi, yapısal bütünlüğün korunduğunu göstermiştir. Peptit haritalama analizinde EcDXR'nin aminoasit dizisi %99 oranında doğrulanmış ve yüksek skorlu peptit fragmentleri tanımlanmıştır. Biyolojik hedeflerin yapısal özelliklerinin detaylı incelenmesi, ilaç geliştirme sürecinin temelini oluştururken; ilaç hedefi olan EcDXR'nin fizikokimyasal karakterizasyonu gerçekleştirilip yüksek kalitede elde edildiği gösterilmiştir. Moleküler yapı bütünlüğü ve dizi doğruluğunu destekleyen veriler, ilaç geliştirme sürecinde uluslararası otoritelerce tanımlanan kritik kalite gereklilikleriyle uyumludur. Ayrıca, bu veriler EcDXR'nin ileri biyokimyasal çalışmalar ve yapı-temelli ilaç geliştirme yaklaşımları için sağlam bir temel oluşturduğunu ortaya koymuştur.

The increasing prevalence of antibiotic resistance reduces the efficacy of treatments and leads to a rise in health problems associated with bacterial infections. Targeting metabolic pathways that are present only in pathogens represents an important strategy for the development of selective drugs that minimize host toxicity. In this context, the 2-C-methyl-D-erythritol 4-phosphate (MEP) pathway, which plays a role in isoprenoid biosynthesis, is a fundamental biochemical mechanism found in certain pathogens such as Escherichia coli, but absent in mammals. 1-deoxy-D-xylulose 5-phosphate reductoisomerase (DXR), the enzyme responsible for the second and rate-limiting step of this pathway, ensures the continuity of metabolic flux and is defined as a selective target due to its presence exclusively in pathogens. The evaluation of targets such as DXR in drug design requires the reliable demonstration of attributes such as identity, purity and homogeneity. Physicochemical analyses are critical in assessing these attributes and provide a scientific basis for investigating potential inhibitor interactions. Accordingly, a comprehensive physicochemical characterization of EcDXR was performed in this thesis study. The dxr gene of E. coli ATCC 25922 strain was cloned into the pLATE31 vector in previous studies using optimized expression conditions, and the recombinant EcDXR carrying a C-terminal 6xHis tag was produced in E. coli BL21 (DE3) host cells. Following purification to over 95% purity by immobilized metal affinity chromatography, protein was characterized in this thesis through physicochemical analyses. SDS-PAGE analysis confirmed that the protein was produced in a pure form, as indicated by a single band corresponding to EcDXR. In CE-SDS analysis, detection of only the monomeric form under reducing conditions confirmed structural homogeneity. SEC profile demonstrated that the protein existed in monomeric form and showed no evidence of aggregation or fragmentation. The alignment of the monomeric peak observed in SEC with the 44.3 kDa mass obtained from intact mass analysis indicated the preservation of structural integrity. Peptide mapping analysis verified the amino acid sequence of EcDXR at a 99% level, with high-scoring peptide fragments identified. The detailed investigation of the structural properties of biological targets forms the foundation of the drug development process, and in this study, the physicochemical characterization of EcDXR as a drug target was successfully performed and demonstrated to be of high quality. The data supporting its molecular structural integrity and sequence accuracy are consistent with the critical quality requirements defined by international regulatory authorities in drug development. Moreover, these findings demonstrate that EcDXR provides a solid basis for further biochemical studies and structure-based drug development approaches.
